Via Surabaya, you fly from Jakarta to Surabaya first (about 1.5 hours), then continue on a Surabaya–Labuan Bajo flight, also about 1.5 hours. This can work if the schedule or fare out of Surabaya happens to suit you better, or if you're already in East Java. Bear in mind there are still fewer Surabaya–Labuan Bajo flights than from Bali, so check availability first.

Both connecting routes share the same downside: a longer total journey, since you have to wait at the airport during the layover. If your only goal is to reach Labuan Bajo as quickly as possible, the direct flight still saves the most time.
